Audacity 1.3.x is now obsolete. Please use the current Audacity 2.x.x package for your distribution or compile Audacity from the source code.

Are you using the default Ubuntu build? It's known to be buggy. I gave up on it and built Audacity 1.3.7 from the source code, and it works far better.
There is now a better solution. I've just updated Ubuntu to 9.04 and Audacity works great. In fact, I decided to be a bit ambitious and installed the real time kernel from Ubuntu Studio, and now it even works with Jack.
I would strongly recommend that you upgrade Audacity to a more recent version, though which route you take is a matter of your preference.
