This is the main use I've had for Audacity over the years, to examine differences between files.
Just tried with the latest version, and importing the exact same file twice will produce noise when you invert one and mix and render with the other.

OK - Problem come from using Apple Lossless files. Wav works fine.

Audacity includes artificial noise at some occasions. This is callend DITHERing and its purpose is to reduce distortion caused by mathematical rounding.
You can
- ensure your Audacity track bit depth (Sample Format) is at least as in your input files.
(do not have 16bit tracks in Audacity)
- switch off dithering in Preferences
I guess your Apple Lossless file differes from your wav file by having higher bit depth (e.g. 32 versus 16 bit)
