It would not be unreasonable to add a warning against moving or renaming the .aup file or _data folder into the "warning" that appears when saving a project. This might be done after the next major 2.0 version, after which we do not need to worry so much about breaking translations that have already been done. It may be more questionable if anyone would read the extra text, or possibly they might miss some other part because of the new text, but at least we could say "we told you so".

The reason your manual renaming of the .aup file and the _data folder didn't work is that you missed out the step of changing the reference in the .aup file to the renamed _data folder. We don't encourage people to edit the .aup file unless they know what they are doing. The way to rename a project is to use File > Save Project As, choose a new name then delete the original .aup and _data folder if you don't want them.

From your description, I don't think the orphans are due to renaming the .aup and _data folder - that caused the failure to find the _data folder. I think the "orphans" may be the data you copied. This data is retained in the project's _data folder while Audacity remains open, even if you close the project, so you can still use Edit > Paste to paste what you copied. If that did not happen, then Edit > Paste would have to grey out as soon as you closed the project. But if you are using Audacity 1.3.13 or earlier as I am guessing, that copied data would incorrectly be reported as "orphaned" if you re-opened the project without closing Audacity first.
