I am currently doing research in which I have many small files on an external hard drive. (on a certain day, there are approx 100 or more short clips each in a separate file) Is there any way to combine these files on one audacity file to allow for better analyzing without having to copy and paste each individual file?

Yes, but maybe not the way you think. Open Audacity and Import the files, Select the first and Shift-Select the last. Audacity will open them all up one atop the other so they all play at once.

That might make it slightly easier because you can select track two, copy, select track one, End, Paste. Repeat. Minimal mousing between folders and applications.
I tried a couple of other applications and they all opened up separate instances of the application for each track.
