If you select one track, then use "Mix and Render" it will produce a rendered version of that track in which envelopes and pan positions are applied and gaps between audio clips are rendered as silence. If you do this for each track, then the tracks can be Imported in to another project and everything should line up.

This happens because you can't point "Open with" on Windows to two executables with the same name.
