I have a Mac with 10.11.4 OS X and Audacity 2.1.2.
I've been recording all day with no issues. I take a break and when I come back the new tracks have all sorts of pops and clicks. In fact the first part of the track sounds great, then all of a sudden the start appearing.
When I stop recording, delete the area with the pops and clicks, then start recording again, it seems to be fine....for a time. Then they start appearing again. It's annoying as hell to have to re record half of a chapter of a book I'm working on.
This has been a problem off and on for a couple of days now.

Audacity > Preferences > Recording: Audio To Buffer [100].
Try reducing that value, or increase it and see if the problem gets worse.
Also Turn WiFi off (Upper Right Finder menu bar).
Right-click or CTRL-click over Audacity.app > Get Info... then check (tick) the box "Prevent App Nap". If this is a laptop, it may be trying too hard to save the battery and is turning services on and off at the wrong times.

I can't seem to get to the info menu when I CTL + click. I only get 2 options and "info" is not one of them. Nor in any submenu.
