Loss of sound quality when using metronome/rhythm track

When I try to record using a metronome/rhythm track, the sound quality of my guitar recording is awful. Without a metronome/rhythm track it is ok. I am using 2 tracks.

You're overdubbing, right? Eventually, you'll be playing all six instruments in a song, one on top of the other?
the sound quality of my guitar recording is awful.
One of the exercises you're supposed to do before you start clicking, rhythming and overdubbing is make a straight, normal, uncomplicated recording. Does that work? I bet it doesn't.

How did you connect your guitar to the computer? Describe how you did it. Pretend I'm holding a guitar and a fist of cables. What kind of computer?
