Audacity recordings shorter than recording time

I have been using Audacity forever to record podcasts and commentary tracks for movies and gameplay videos and such. But something weird is happening that's messing up the audio for commentary purposes. After a certain point in the recording (it changes from instance to instance) the red line that tracks along the timeline disappears and the track keeps recording but moving forward choppy. This hasn't been a problem up until now when I went to edit a video and noticed that the audio track, which I started recording before the video recording and stopped after the video recording stopped, was about 20 seconds shorter than the video. Everything looks like it recorded fine, and there's now audio distortion. It's especially weird considering the first 20 minutes of the half hour track synced with the video perfectly. After that point everything goes to crap.

I did some testing and found that the audio was actually slowing down or glitching out or something that screwed up the timing. I started a stopwatch at the same time as I started recording and let it run for 30 minutes a few separate times. Sometimes everything lined up fine, and the stopwatch time and track length were about the same. Other times, when the red line disappears, the track is noticeably shorter. I think it has to do with deleting a recorded track then starting recording again. So far in my testing, when I record a short section, stop the recording, and start again things are fine. But if I record some, stop, delete the section, and start recording again the line disappears and the timings all messed up.

Has anyone else experienced this or know what might be causing this?

OS: Windows 10 Home
Storage: 256GB SSD (program installed here), 1TB HDD (files saved here)
Mobo: MSI Gaming 5
CPU: i7-4790K
Memory: 16GB DDR3 2400MHz

Does it still do that if you save and manage the work on the SSD—at least temporarily? USB connected drives and "Real Time" anything are not particularly compatible. USB drives have a terrible reputation on the video forums.

What version of Audacity are you using? See the pink panel at the top of the page.

Audacity does not officially support Windows 10 yet.

Did you ever get a satisfactory recording in Windows 10? Does the software that records the video support Windows 10? What recording source do you choose in Audacity's Device Toolbar to record the audio?
