If I record an entire side of a 12" does it make a difference if I divide the track up with labels before I run normalize or is it the same regardless?

It's the same regardless - provided you select the whole recording, rather than individual songs, to Normalize.

I tend to add my labels while the LP is recording (this is somewhat of an advanced rechnique but it saves me a lot of time).
But you have to be careful that focus remains on the label and label track as you do that as otherwise keystrokes can be interpreted as keyboard shortcuts and operate on the recording - most importantly "space" can stop the recording - don't ask me how I know
