Editing Nightmare

I record phone interviews with Skype and CAll Burner. Once the call is done, I bring it into Audacity to edit and clean it up. I grab the separate raw tracks created from Call Burner. When I edit out my voice from one track, I select both tracks to make sure the tracks stay alligned (not sure if this is the right way to do it). Anyway, once I am done, the entire conversation is all messed up and large portions of audio from one of the tracks is always missing. I am trying to simply edit each track and then I go to File and "Export Multiple" so I can send both tracks to my audio guy to tag with my intro. HELP!

To edit out your voice you can use the "Amplify" effect (set to minimum), or the volume envelope tool (drag the volume level to zero) instead of cutting. This will keep all the original timings.

I think you've got the wrong idea about "Export Multiple" - have a look at this page (which explains it far better than I can):

But many times there are just large sections where there is a mistake and I have to cut it. What I have been doing is cutting from both tracks to keep them consistant. Is that not the correct way to do it?

No, that's the best way to keep everything lined up. Selecting both tracks when you press Delete will ensure they both stay lined up. It's difficult to keep things lined up if the two speakers are speaking over one another, but most of the time that isn't the case.

I'm not sure why there are portions of your audio missing from the output file. Are you saving this as an Audacity project while you're working on it? If you do, the Audacity project is dependent on the original WAV files you got from Call burner, so you need to make sure those aren't deleted or moved.
