That's because in 1.3.13 and all earlier versions of Audacity Normalize acts independently on each chammel of of stereo pair (thus fixing your unbalanced channels).

Note that in 1.3.14 (currently Alpha software) Normalize has been upgraded to optionally act on both channels as a pair or on each channel independently (as now).
