What command are you using to start Audacity?
Are you using a terminal window?

for both linux and cygwin i'm using an Xterm window and just saying "audacity file1.wav file2.wav"

so sadly the only way I can get the 1.2.x style single window is to open file1.wav and then use
import function to bring in file2.wav
