Align tracks perfectly

I'm trying to make an acapella, and both original and instrumental tracks are lossless, ripped from the CD.

They both start off at the same speed, however, the original track is shorter by about 5 to 10 waves(?) so it throws the whole thing off.
Is there a way to find out where the slips are or is there a way of automatically aligning something from start to finish?

Why do you think that the both original and instrumental tracks should match up exactly?
