1.3.3 will open .aup.bak files. These reflect the state of the project before the last change. Because of that, .aup.bak normally gives orphan or missing errors, hence we stopped using them. In addition, the .aup.bak will still be pointing to the wrong _data folder for the changes that were made, so I would not expect you to get much better results.
I cannot explain why missing files have disappeared unless you deleted them in one or other project, but 1.3.3 is very old now and a lot of project handling problems that were in the new 1.3 .aup format have now been fixed.
Note there is a small chance that you can use data recovery programs to search for the missing files. These work by recovering from sectors of the disk that have not yet been overwritten, but you need a separate drive to recover the files to, and the longer you leave it, the less chance that the files will be in good order. Programs you can try include:

Recuva
Gale
