Audacity 1.3.x is now obsolete. Please use the current Audacity 2.1.x version.

The final version of Audacity for Windows 98/ME is the legacy 2.0.0 version.

after trimming a long audio file into a 1 minute file, i saved it as an "aup" file. when i reopen it in audacity, it is cut into multiple files. this is really annoying because when i open all of the files, they all play at once and sounds horrible. how can i get them lined up to their original order? this is a very obvious and annoying problem, am i missing something? this just seems stupid

AUP files aren't music. They're Project Supervisory files. To get Audacity to give you a Music File, you have to Export one.

File > Export > WAV.

If Koz's answer is a bit too brief, open the AUP file with Audacity, it should result in a single 1 minute track automatically reconstructed from all those multiple files. At this point select the track then you may do the File > Export into your choice of formats (WAV, MP3, FLAC etc.--just be sure you consider the consequence of the choice--some formats are "lossy" ).
