Which exact version of Audacity are you using? (look in "Help > About Audacity")
Do the Audacity Projects play correctly before you Export the files?
If you Import one of the "blank" files into Audacity, does it show a waveform? Does it just show a flat line? Does it play?
What format are you exporting as?
What is the "Project Rate" set to (near the bottom left corner of the main Audacity screen)?

Also:
- If you are using Export Multiple, make sure tracks are not muted and that there is audio where your labels are.
- If you are using normal Export, make sure if you have multiple tracks that you are not using Export Selection. Make sure you have not turned the -....+ gain slider down on the track(s).
If that does not help, please use "Upload attachment" underneath the Preview/Submit message buttons to upload an image of your track layout (and answer Steve's remaining questions so that we know) .

I am using 1.3. Project rate is 4100. I think it must be some kind of bu in the system because it was always working fine. But I tried to re install it and its still doing it. It only does it with aup files tho. If I import an mp3 it exports just fine, but aup files stopped exporting

AUP files are not audio files.

The current Beta is 1.3.13. You can check which exact version of 1.3 you have at Help > About Audacity. If you are using a Beta before 1.3.10 it has a bug that playing, rendering or exporting multiple tracks could lead to desynchronized playback or loss of audio data.

I doubt that. If it was, the exported audio would sound very dull because it would not have any higher frequencies than 2050 Hz. The exported file would also be quieter if the track you were exporting from was at standard 44100 Hz. Is 44100 Hz what you mean?

To open an .aup Audacity project file you have to use FIle > Open, otherwise you will not produce any audio on the screen.
If you have a problem with a particular project that actually contains a waveform with peaks and troughs like this:
http://manual.audacityteam.org/m/images ... xample.PNG
please give us a screen shot so we can see what the problem is. But make sure you are using 1.3.13 first.
If you mean .au files from the Audacity _data folder, leave those alone, and open the .aup file instead.
