I selected my area to fade in, clicked fade in, but a much larger area completely disappeared. Any idea what's going on?

You may have a broken Audacity Project.
Which exact version of Audacity are you using? (Help menu > About Audacity)
Are the audio tracks ones that you have recorded into Audacity yourself, or are they Imported files?
Are you aware of the difference between an "Audacity Project" and an "audio file"? http://manual.audacityteam.org/man/Audacity_Projects
Have you moved, deleted, renamed or otherwise changed any files since starting this Audacity Project?
