Voip software (such as Skype) are well known for changing the sound card settings. They need to control the sound card and rule it with an iron rod to be able to work properly but unfortunately do not put things back as they found them when they exit.

On board sound cards are usually pretty low quality so you are probably better off with the PCI card. The on board sound card can probably be disabled in BIOS.

Yep, understand all that. actually, I use the on-board sound for Skype alone via head phones, and route everything else to the card. Seems to work just fine.
