1.3.9 Nightmare - no thanks to myself!

I downloaded and installed 1.3.9 on my computer, which already had 1.3.4 installed on it. I installed it in a different directory in order to be able to use 3.4 which I already knew was stable enough for me. There was some confusion with the 3.4 install, so I uninstalled 3.4 and re-installed it, again in it's own directory.
I then opened up a 45 minute stereo file in 3.9, and applied the "Remove Tone" Filter. The program spontaneously closed halfway through the processing of this filter.
I restarted my computer, then opened 3.9. The "Recovery" dialog box popped up and I opted to recover the file. I tried to apply the filter again, but my computer nearly froze and I could barely open the Task Manager to force a close of Audacity. I opened the file again using Audacity. I chose to recover the file again, and this time immediately exported it as a WAV, and stupidly chose to overwrite the original file. I closed Audacity, then opened my file again to find it had written 45 minutes of blank space. I re-installed Audacity 1.3.9, tried saving a file, and everything seems to work now.
Was 3.9 affected by my re-installing of 1.3.4 in another directory as a result of system files? Will having installed 3.9 affect the installation of 3.4?
