I have been working on a huge recording project and when I opened it today and said there was a bug or something and I could either replace the trouble spots temporarily or permanently with silence. The trouble spot ended up being the entire project. I really do not know what to do and any help would be much appreciated.

Which audacity version are you using? And which MacOS-X version?
Include as much details as you can in your post (Audacity version, Operating System, Equipment used, etc).

First thing make a copy of the project files. Copy the .aup file and the _data folder to another place in your disk or make a .zip archieve of it, etc. So that you have an unchanged copy before trying anything else...
Second, upgrade to 1.3.13-beta. Crash recovery tools on 1.3.13 had some improvements over 1.3.12. See if it can recover the project when you open it.
If it doesn't then I'm afraid that there's probably a good chance that your show might be lost...
One important thing... Did your project contained tracks that were imported from wav or flac files? When you import uncompress audio into audacity if you have choosen the "faster" option over the "safer" option (you can check the current default at Preferences -> Import/Export) the audio isn't copied into the project (at least until you change it), it's rather linked from the original file. If you delete or move those files then you'll have gaps of silence in the project. You can check if there's any linked file by selecting "Check Dependencies..." from the File menu.
Has much as one can try to make a software that is bug free, there's always a chance that things can go wrong... It's always a good practice to make more than one copy of the project, save different versions at different stages of the process and export backup copies as WAV too.

Have you been progressively saving the show as different filenames as you edit? MyShow1.aup, MyShow2.aup, MyShow3.aup?
How full is your hard drive?
Go > Computer > Control-Click on your System Drive > Get INFO.
