I didn't realise that Hydrogen had been ported to Windows, I've only seen it on Linux. But yes, on Windows you need to set the WINDOWS MIXER to record from "Stereo Mix" (may also be called "Mix", or "What U Hear", or something along those lines depending on your hardware).
