“AUP” is the project file format for Audacity versions 1.x and 2.x (These projects have an “AUP” file and a “_data” folder).
“AUP3” is the project file format for Audacity 3.x. The AUP3 project is self contained (no separate folder for the audio data).
Audacity 3.x can open AUP project and AUP3 projects, but can only save in the new AUP3 format.

It will move very slowly when zoomed out completely, as that is a long clip, over 3 hours.

Are you referring to the very flat tops?
That is caused by severe clipping,
Perhaps you applied gain (or other effect) that caused the audio to clip?
