Someone wrote a patch that was never evaluated as far as I know to call Octave functions from Audacity. Go through these search results: http://tinyurl.com/ok6n4wf .
However you should also look at Scripting in Audacity which supports any script language that supports named pipes: http://manual.audacityteam.org/o/man/scripting.html .
You would probably get more help with this by asking on the MATLAB newsgroup: http://www.mathworks.com/matlabcentral/newsreader/ .
Audacity can import MAT4 and MAT5 audio files as far as I know.
