Add / Remove Plugins remembers plugins whether they are still there or not. There is no Rescan button.
I deleted pluginregistry.cfg, plugins.cfg and pluginsettings.cfg and restarted the machine to bring everything up to date.

That’s correct. It is listed on bugzilla as:
Enh: De-clutter Plug-in Manager
Over time, the pluginregistry.cfg, pluginsettings.cfg, and the Plug-ins Manager become cluttered with old effects that may no longer exist on the system.
Currently there is no GUI way to clear out the old effects / settings.
As we have an increasing number of posts about this (such as “why can’t I enable the Leveler effect?”), I have increased the priority to “P2”.
