I’m not sure what you were referring to opening other dialog windows as a test. I don’t see any other ones other than the plugin dialog that can be opened from several menu items.
I meant for example, try running some effects and see if you can still use the project window afterwards.
Similarly, try FIle > Edit Metadata…, Audacity > Preferences…, Help > Audio Device Info… and others. The problem may not be confined to the Plug- in Manager.

In the process of editing a recording last night I noticed another issue.
You can reproduce it by having a recording displayed in the track display. Then click somewhere on the recording with the cursor
The cursor being the mouse pointer?
and notice that you can move the cursor with the arrow keys. Then either zoom in or out using the zoom tools from the tool bar. Now try to move the cursor with the arrow keys. You’ll find the cursor will not move anymore. Click somewhere else and now the arrow keys work. Do another zoom and you’ll find the arrow keys unresponsive again. This is on both 2.1.2A versions.
Yes, thank you. I can see that. wx Widgets 3 again, I assume, and it affects other toolbars in the upper tooldock area.
I think you will have to use keyboard shortcuts instead.

Just an addition to the above post, I’ve tried a number of windows, effects and all seem to work fine now on your build. I haven’t had any crashes at all on Yosemite regardless of what I have done. The flashing is totally gone as far as I can see with 2.1.2. When I go back to 2.1.1 it flashes like before.
Tool Tips now work. I removed one tool bar and then restored it and then the tool tips started working. I suppose they may have started working earlier, but I probably would have noticed. Anyhow, thought you might be interested.
Another thing, regarding the arrow keys not working to move the track cursor, the issue is focus on the track. When the Zoom tool is used it changes the focus to the tool and does not return it to the track. If I switch to another app and back to Audacity the arrow keys are working and I can see the focus indicator around the track display which was not there after using the zoom tool. Hope this helps track down the issue if it hasn’t already been fixed.
I don’t think they are working anywhere near reliably enough to close http://bugzilla.audacityteam.org/show_bug.cgi?id=1201. If I quit Audacity, delete audacity.cfg, then launch Audacity, the tooltips never show up. The only way I can make them reliably appear is View > Toolbars > Reset Toolbars.
