Audacity is not a video editor - it only works with audio. Importing a video file (via ffmpeg) will import only the audio portion of that file. Yes I think it's possible, but you will need a recent version of Audacity - preferably 2.0.3 or 2.0.4. Look in "Help > About Audacity" to check which version you have. While you're doing that I'll check to see if my idea works. How long are the files and what exactly do ...
