Please note that Audacity doesn't officially support latest svn FFmpeg, only 0.5.x. I only have one .APE File to hand but it imports fine using FFmpeg 0.5.x on Windows 7 and Ubuntu 10.04. I suggest you convert the .APE at the command line in svn FFmpeg ...
