The PC speaker is just a piezo buzzer attached directly to your motherboard. I bet if you were to split those into two mono track, panned center, and invert one of them, then mix them together they'd cancel each other out. Cut and Paste? What are you trying to do?
There's no practical time limit for an Audacity project.
Maybe you've paused the audio instead of stopped it? Audacity won't let you do much of anything if it's in pause mode.

It's much more simple than that. Most Mic Inputs are mono, you won't get a stereo signal out of one.

I wouldn't chalk it up to chance if it was repeatable. It seems that the new version of Audacity handles recording a little differently. I hope these problems are worked out for the next release.
