It probably has more to do with the number of tracks playing at once, rather than the length of time. Remember that Audacity only loads a certain amount of each clip at a time, the total length of the project won't change how much data Audacity needs to swap around while recording.

If you've accidentally plugged into the Mic Input on your soundcard, you'll only get a mono signal out of it (but Audacity will try to record in stereo if you have it set to do this). Try recording a short throwaway project at 48KHz, does that work alright? You've probably got a bad clock on your soundcard. Either that or it's forcing you to work at a different clock rate. You might need new hardware to record at 44.1KHz.
