What were you using to import the tracks from the CDs (and under what OS)? I suspect a few people are getting caught by this, but no-one has reported the cause (CD information being retrieved and used to re-name the files) before.

You have your computer set to record the output it is playing, not the input sound from your microphone / instrument. This (by definition) will contain the previous tracks you don't want to hear. Level-triggered recording is being worked on, so releases after 1.4.0 should gain the ability to start recording on a sound peak (or before it using buffering) and record until the sound stops (or after with a timer). I think you either have duff MP3 files, which claim to be recorded at one sample rate, but are in fact recorded at another, or problematic sound card drivers which claim to play back at one sample rate and in fact play at another.
