You might want to try the latest Beta version of Audacity - you can download it from here: http://audacityteam.org/download/beta_windows . I believe that they have made the FLAC export work ok in 1.3 - and you will find much improved label handling amongst other useful new features. Don't be put off...

All you need to do is to place a label at each track break - use the Ctrl-B shortcut - and don't forget to place a label right at the beginning for the first track. I think you may be right about the ION soundcard getting its power from the USB/PC - IIRC when I had my ION it was possible to plug in a tape deck to the ION and record ok without turning on the TT - but that is not the cause of your problem I think.
