You do have Show Clipping turned on still, right? (Accessed via View > Show Clipping).
Can't vouch for MAC, but I justed in my Windows XP PC and the clipping indicators still work fine in 1.3.8

WAV is uncompressed Audio and is lossless i.e. no audio data is thrown away. And you have got the pre-amp set to deliver a line-level output? Otherwise it will not pass the signal through the RIAA equalization circuitry.
