You may be able to correct for this post-capture by using the Normalize effect.
Audacity's Normalize works a little differently from most other implementations - it actually normalizes each stereo channel separately - so the net result is to balance the stereo channels.

It also depends to some extend on what you intend to do with the recordings. For example are you planning to make CDs - or music DVDs - both have different formats?

Oh yes it could - I get different behaviour between 1.2 and 1.3 on both my PCs - and indeed both my PCs are now running 1.3.9 and they behave differently from each other. It all depends on the combination of O/S and soundcard drivers and the soundcard itself.
