Have you set your Audacity to record in stereo 2-channel - by default 1.2.x is set to mono.
Just go to Edit > Preferences and select the Audio I/O tab. In the box markked Recording you will see where you can set Channels.

This trial let me think that straddling midday (or midnight) is not the only reason which can make the Audacity timer going mad...
