Dealing with this post-capture throgh software editing is NOT the way to deal with this (it's the good old GIGO rule I'm afraid: Garbage-In - Grabage-Out). No every time you copy any file it should remain exactly the same as it was. So backing up and restoring should cause no damage to your MP3s or any files. Also, Pinnacle products normally include recording software - is there any reason why you are recording with Windows Movie Maker rather than the Pinnacle software? Have you, by any chance, set your auto-backup to ignore certain file types ?
And personally I prefer Steve's suggested approach - manual backups. That way I know exactly what I'm backing up.
