Those little interrupts are where Audacity is writing a little packet of data to the project file. I had this problem on an earlier unreleased alpha version of Audacity on my W7 laptop - but the bug was fixed/reverted for the official 2.0.5 release. If you want to carry on recording in the same track at the end of it use Transport > Append Record or its shortcut Ctrl+R.

Otherwise to record on a new track starting wherever you want just position and click the cursor and then click the Record button.

Workaround: try plugging in a dummy 3.5mm stereo jack with no cables attached or one that terminates in another plug of some sort. My other method is to plug in my active speakers as they have their own volume control. Is that going to help if plugging in headphones doesn't kill the internal speake...

Audacity projects are not really a good format for long-term and archival storage. What I do is work on the project, do all the editing I want/need and then export a 16-bit PCM WAV file (the Audacity default export format). I than make duplicate copies of these on two separate external 1TB USB discs...
