Did you by any chance use File>Save As rather than just File>Save to save back to the existing project name. If so that may be the problem - we had a nasty bug a few releases back (I can't remember which exactly) where if you did that when you reopened the project it was all flat-lined. This is why ...

I'm not sure if Macros will handle thousands of files in one go, though you should be OK if you split them into batches of a few hundred (start small and work up).

The Manual says:

It is recommended not to process more than 500 files at a time.

I've emailed someone for you who might be able to do this job - he has worked a lot on customized Audacities previously - he should be trying to contact you directly.

This will change with the upcoming next release of Audacity 3.0.0 - where the entire project will be contained in a single consolidated file.

For QA testing I frequently use File>Import to import audio files from thumb drives - works a treat.
