I found this thread because I too had this problem and just wanted to add my issue in case it is, in fact, a bug. So what command are you using to export?
To export a selection you need File > Export > Export Selected Audio

You can use Shift+Record to record each clip on a new track
and then in Export Multiple, export based on tracks (rather than labels)

Another option is that Audacity behaves as if it were "just a player" until an imported file is modified. This is the simplest solution as it only requires a relatively small change to how Audacity handles its "Undo" stack. This option would allow you to import a (single) audio ...

What version of Audacity are you running?
2.2.0 and 2.2.1 had a nasty bug that in some circumstances could cause similar behavior.

With my recent Windows update I found that as part of the process Windows had kindly turned off the microphone and the stero mix and I had to reenable them in Windows to enable Audacity to see them.
