There is sometimes some flakiness when Audacity modifies the AutoSave folder. It's at Users<your user name>AppDataRoamingAudacity. I suggest you show hidden files and folders then check if there are any permissions problems with that folder or with Users<your user name>. There should not be any lock...

What exact version number of iTunes is it? Is it up-to-date or only recently updated? The problem could be UTF-16 encoding which Audacity doesn't understand correctly - see http://bugzilla.audacityteam.org/show_bug.cgi?id=653 and in the 2.0.6 Release Notes . I'm surprised if iTunes causes this issue...

Sometimes you need to use Change Speed in sections so as to synchronise longer tracks. Otherwise the track is always descynchronised somewhere along its length.
