OK, I recorded for an hour. When I saved the file, it did not crash, but the popping sound started at about 39 minutes and continued until the end of the recording. The attached file is at around the one-hour mark. Thanks. Please try setting Audio to buffer to zero, then upwards in 10 ms increments...

What version of Linux and Audacity, and how was Audacity obtained? See the pink panel at the top of the page. If you are still on Ubuntu 12.04, try updating to 14.04 or 14.10. Is there any way to salvage the 2 hours of recording that are affected?! That would be no. Once the system does that, it starts making trash. I suggest you set the mixer as default Windows recording device then use Windows Sound Recorder to make a test recording.

Then assuming you have the same problem you can prove to the Yamaha representative that the problem is nothing to do with the recording software.
