was able to fix it using control panel- sound-microphone properties- as you suggested. it was set to 1 channel even though audacity was set to 2 channel. Audacity does not change the track order when exporting multi-channel FLAC. To verify that, create six tracks that are all visually different, export, then import the file back into Audacity.
