This problem happens a lot on Linux if you use an open source driver for ATI graphics instead of the intended proprietary driver manufactured by ATI. On Linux, the solutions if you don't want to use the ATI driver are to disable UMS (user mode setting) and use KMS instead (kernel mode setting). Or, ...

To begin with try make uninstall then run Audacity from the directory you built it in. Does it launch then? Where did you install Audacity to? Did you specify something other than default? Those settings in window colour/appearance only affect text size in the items concerned, hence they will affect the size of a message box or a containing menu, but not the size of program windows. I don't think you'll find any programs where the size of Options or Preferences windows will be affecte...
