It should be possible to remove the duplicate frame yourself if it is a serious problem. What player application are you using now? I use foobar2000. Of course I can remove the tags manually. Exactly what audio device you are recording with (make and model number)?
Also turn off App Nap. Right-click or CTRL-click the Audacity application, choose "Get Info" then put a tick (checkmark) in the "Prevent App Nap" box.

If you need more help, please post the full information from Help > Audio Device Info... top right of Audacity so we can see what audio devices you are using. If the problem only happened after updating to Sierra and you are using an external audio device, check on the device manufacturer's web site...

Try Avidemux which should let you swap the audio over without re-encoding the video, therefore avoiding quality loss. I expect it is a problem with Freemake.
