The other recent report we had of this was on OS X 10.7.2. It could be Apple changed something that affects this.

I think Managing Computer Resources and Drivers is probably more comprehensive and up-to-date. I added a link to it in the "Skips" section you linked to. Certainly, bad drivers can cause skips.

I'm using the mixing board to reduce the gain so that the signal doesn't overdrive my laptop's input. Just to exclude possibilities, if you monitor off the mixing board, does it sound OK? Is the laptop line-in really a line-in or a mic in? I'm really surprised if you turned the headphone output dow...

And I think there is Alsa-Utils in Ubuntu 11.x as well which has an "alsaloop" module for hardware playthrough? Is that preferable/has less latency than pulse loopback?

Diluvium's regular skips are probably associated with the moment when Audacity writes one of its small .au audio block files. Virus scanners are commonly to blame for that. Software Playthrough is commonly reported to cause problems when using Pulse (or Jack) and it certainly causes problems on my machine, but I don't think that Software Playthrough is ever actually needed when using PulseAudio as routing can be done through PulseAudio.
