Can you not use Effect > Truncate Silence? And maybe use it in a Chain applied to files which would do export too?
You just need to set the threshold high enough in Truncate Silence so that it removes the noise as well as the silence.

Stereo Mix is the best choice in Audacity. Do you have the input slider on Audacity Mixer Toolbar turned up? You can also connect audio out to line-in with a cable and record from line-in. Well, once I have created the beginning of the piece by Shift/A how do I mark the end of the portion I want? I could hit the stop button - could I then choose File > Export Selection and it would save the portion from Shift/A to where I hit the stop button? Or must I somehow mark that stop position...
