Currently the only Audacity setting that determines the number of channels recorded is the last box in Device Toolbar .

You actually can use File > Recent Files to open files when playing (and even when recording) so that is not the cause. Have you already imported a very long file when this problem happens? Or does something else cause it, like opening an effect or a dialogue? Are you using Unity, Gnome fallback or ...
