When Audacity exported my file it only put the tag data in v2 format. Yes. I don't think GUI export of MP3 ever wrote both v1 and v2, but until Audacity 1.3.4 you could choose v1 or v2. There are SIGNIFICANT clipping marks all over the recordings of these loud tapes. You mean red vertical lines when you turn View > Show Clipping on? That shows a line for every single clipped sample. If the green playback cursor and the meter bars are moving when you try to play audio in Audacity I don't think this is a devices problem. Are you sure all your Audacity tracks are unmuted? Play some audio in Audacity. Left-click the speaker icon by the system clock, and choose "Mixer". Ma...

48000 Hz is the sample rate.
Try setting up the Yeti with 48000 Hz sample rate, same number of recording channels as in Audacity, in /Applications/Utilities/Audio MIDI Setup. Restart Audacity.

You still have not said how you were recording computer playback before without Soundflower. If it was with a cable connected between audio out and line-in you can use that method.
