For command line batch processing you can try using tools such as sox... Not sure if you can do the crossfeed with it, but it might be possible...

I forgot to ask... What version of Audacity are you running? You posted in the 1.2.x section, but if you're on Ubuntu 10.04 you're probably running audacity 1.3.12 or similar. Please confirm that... You can get the audacity version from the Help menu -> About.

What operating system are you on? and what audacity version are you using?
Depending on operating system and sound card used you may or may not have an option for stereo mix in the Devices Preferences.
