What's your recording source? Internal mic? External mic? Some other device? How do you have it all connected?

In the case you can't do it in Audacity and if you feel comfortable using the command line, you might want to have a look at SoX

My first guess would be the sample rate... Maybe some apps are using 44.1 kHz while Audacity is at 48 kHz. Changing that does make any difference? What sound systems are you running?
