What devices have you selected for host, playback and recording in audacity's preferences?
When you recording with the first track playing you're using headphones to listen right?

Re: Converting a directory full of aup files to wav
You have a batch mode processing feature in audacity. I never tried it, but I think it might do the trick...

Re: File menu missing
After uninstalling the globalmenu did you restart gnome? Also sometimes audacity fails to start when some conditions saved in the preferences file from previous session fail, such as missing device, which is not the case here... nonetheless it could help to delete the preferences file (~/.audacity-d...

Re: Amplication/Normalization and Clipping
I usually prefer to play on the safe side... and I rarely amplify anything beyond -3dB or -2dB. When recoding live audio I usually try to set the input gain so that the peaks will occurr at about -6dB. Maybe this is being too safe but I always prefer to have lower volume than clipping...

Re: File menu missing
Apparently that's caused by gnome's globalmenu applet. I guess this is an attempt of creating in gnome the macos-x behaviour, but apparently not very successfully... Anyway I found this blog post which might help you: http://mamchenkov.net/wordpress/2010/05/18/missing-main-menu-bar-in-gnome-applicat...

Re: After Pause why does Stop move the cursor?
Just to add my two cents... We're all different and we all have different working methods. Which is better will depend on each individual... While searching for something else I found this: FreqTweak - http://freqtweak.sourceforge.net/
Not sure if it's of any interest for what you need but here's the link anyway

Re: Vuvazela noise frequency removal
SoX: http://sox.sourceforge.net/ Apparently it's available for windows too. In Linux I think you can pipe sound through sox and have something similar to realtime audio processing... I never tried it though. On windows I have no clue if you can do it or not. I did a quick search for realtime audio p...
